MOBI or EPUB, which format should I pick for Kindle?
Both work. Older Kindles read MOBI natively; Send-to-Kindle accepts EPUB and converts it on Amazon’s side. MangaConverter offers MOBI on Kindle profiles (it is a Kindle-only format) and EPUB everywhere.
How do I transfer the converted file to my Kindle?

Why not just copy the CBZ onto the Kindle?
Kindles don’t read CBZ/CBR at all. And a plain conversion without resizing wastes the screen: images larger than the panel are downscaled on the fly with worse results than KCC’s purpose-built processing.
