Where manga PDFs come from, and why they read badly
Digital volume purchases, scans and print-replica exports all ship as PDFs sized for paper. On an e-ink screen that fixed layout means either the full page at postage-stamp size or endless zooming. Re-cutting the pages for the actual screen is the whole fix, and it only needs doing once per file.

Will right-to-left reading survive the conversion?
Yes, that is what manga mode is for. PDFs carry no direction metadata, so the converter stamps it into the EPUB. Turn it on for manga, leave it off for western comics.
My PDF is a whole volume, hundreds of pages. Is that a problem?
No. Files up to 1GB and 1000 pages convert fine. For Send to Kindle keep the output under about 50MB or transfer over USB instead.
